Kudos to you for having the stones to drop 9K on an old Toyota. We know
that at least one will make it another 20 years!
Dan was right about the hatch squeak. The rubber bumpers harden up as a
matter of course. Replace them all (4). And yes, use a ratcheting wrench
with Phillips attachment to get a positive lock on the screws before backing
them out. They are Locktited. But they should come out without any
problem. Cheap parts. Fixes the problem cold.
The vibration issue is a little tougher. Try to find a Toyota dealer with a
MCDT (Master Certified Diagnostic Technician). There is an official NVH
book Toyota puts out to their master techs (I bought this rare book of eBay
a couple of years ago). A good tech will be able to diagnose the issue.
They also have special tools to do help them do this. Don't just show up
and say it vibrates. Be thorough in your descriptions (as you were here).
I'd have it written up so they can refer to it. And I'd feel better if the
service manager or better yet, tech, could ride with you so you can identify
it.
Ask the service writer if the tech is capable of doing this kind of work and
that you expect the problem to be solved.
This is, of course after you give this option to your current mechanic.
I'd also post over at the ToyotasOnly list. There are a couple of MCDTs
there that might give you specific pointers in selecting the proper
dealership to get this right.
Undertrained techs usually do SWAG testing with swapping out parts as their
main method of finding the problem.
Good luck.

Not a Toyota tech - or anything else for that matter
