The low engagement point on the pedal sounds familiar.  I had something similar happen on my car 
right after the engine swap.  My flywheel bolts had loosened, and suddenly, the clutch engagement 
point moved.

I'd start looking for damage to the Al flywheel, possibly the friction plate?

Hopefully it's just a bit of glazing, which you could potentially get to through the R154 
inspection hatch without having to drop the transmission.
