I have not done the conversion myself, but have heard from several people that have.

The auto ECU is perfectly workable, however with issues.

The programming is different, because it expects different behavior from the driver.  In an auto, you 
do not release the gas pedal to shift, so the ECU acts assuming that you want to slow down.  It then 
takes a little longer to get back to producing power after a shift.  It also acts differently to 
unloaded revving.

Of course this is second-hand information.
