Why not just use the clutch switch as it exists in the MT car?  That way, the engine 
won't start unless you press in the clutch (Factory behavior) and the cruise control 
can be left alone?

There are some issues with the programming in an AT ECU when running with a 5 speed, in 
particular a difference in behavior when you let off the gas for shifting, then get 
back on it.  The AT ECU is much slower to react to getting back on the gas.  I think it 
doesn't advance the timing as quickly, since with an auto, cutting the throttle to idle 
means slowing down.  Also, when you get back on the loud pedal, the ECU probably 
expects the transmission to downshift.  Anyway, the response is less than optimum with 
the AT ECU, but it works.
